I purchased Witcher 3 on GoG through an Nvidia code (which made it free). Do I therefore have a version that will allow me to play the expansion pass?

Yes it works. Also if you buy the expansion pass, the GOTY will be automatically added to your account too - since it's basically the same content, just in one package.
